A lot of these are generic classic picks, but who cares-

MJ's Thriller
Kanye West's Runaway (both the 45 minute film and the one for the actual song)
The sub genre of music videos that emerged in the 90's where someone would say something critical that couldn't be heard over the music (Radiohead's Just and Blur's The Universal being examples)
Tonight Tonight by Smashing Pumpkins
Blur's For Tomorrow video is pretty much the perfect "thesis statement" for the early part of their career and Britpop as a whole.
The Beatles Strawberry Fields Forever promotional clip
Pavement's Stereo video is really funny
The Verse's Bittersweet Symphony
Radiohead's No Surprises
