I think Wind Waker is my favorite if you bar the nostalgia factor of Ocarina. I think it was well received, but Zelda games have never been a phenomenon. They've always been at the edges of the mainstream.
I think most people are fans of the cel-shading, everyone I know that has played it is. I'm a big fan of it's dungeons and the overworld too. The reactive attacks (hit A quickly) add something to the combat as well.
I fully expect Skyward Sword to become my favorite so long as it isn't severely bloated. I think the combat is going to be excellent.
