I managed to defeat the mothership a couple of times on easy, on normal though ... I haven't even gotten close to blowing up it's 1st of 3 forms ..

I beat it on normal, but it's not easy. The shields on the last ship is a sucker so I've mostly done it by boarding and taking out weapons with crew members and with large amounts of rockets. I will often keep some missile weapon on storage that I don't really use until the last boss fight.
