I don't believe that samurais are more popular than ninjas. And I don't feel like ninjas are everywhere in today's pop-culture. But I guess that has also to do with the fact that we don't live in the same country.
Ninjas were mostly poor farmers that built their weapons from scratch using whatever they could to fight back.
A bit reductive but still pretty bad ass IMHO.
