I don't think a crossover would be such a good idea... but then as blasphemous as it might sound, I don't consider the X Files to be a very good tv series, unlike The Wire.

Maybe not a good realistic crossover, but a 30 minute sketch or something similar to the X-Files/ Simpsons crossover would be pretty funny.
As to the quality of the series... first season is pretty hit-or-miss and I do think the show lost a lot of its charm when it left Vancouver after season 5, but I think seasons 2-5 have a pretty decent good-to-crap ratio.
