Bleach and Naruto aren't awful or anything, but they're like boy bands. They're just two in a long line of similarly-themed animes that are mass produced and targeted at the teen boy demographic. They have pretty much zero originality, besides their gimmick (e.g. ninjas, souls, pirates, magic playing cards, etc), and exist because some Japanese network exec put together a focus group.
So yeah, they don't deserve to be two of the top three anime in history. Cowboy Bebop and Evangelion, on the other hand, are quite possibly the two most revered animes in history, both by critics and fans. They are hailed as milestones of animation, to the extent that if they had dicks, they would have been drained dry years ago. I've actually only read the Death Note manga, so I can't comment on the anime, but if it's anywhere near as good, then it deserves a top spot right along with them.
And anime ranking lists shouldn't be trusted. Anime fans generally have a pretty high turnover rate, since a large percentage of them are teenagers who will eventually grow out of it (both in America and Japan), so there's basically a cycle of around five years, where all the shows in that time period (or are that are shown on Adult Swim) are given a disproportionate amount of credit compared to past shows. Then those people start having sex and the cycle resets.
