That's just gonadal morphology, there's also hormones and brain morphology. Long story short, all of us start "female" in the womb - the Y genes in some activate androgens that make the transition from female to male know genetic males. But that process is not perfect and can make a lot of changes without changing gonadal morphology, the you essentially have a male (hormonally and in terms of brain function) with female genitalia.
Or... you have that the only the gonadal morphology is changed, but the hormones and brain morphology remains female. Thus you essentially have a female with males genitalia.
But these are the simple cases, much like gonadal morphology can be mixed (hermaphrodites) brain chemistry and hormone interaction can be mixed too.
