They have already had that happen to them a little bit because of their songs being sampled by popular hip hop acts like Madlib, A Tribe Called Quest and Run the Jewels but I don't think it will end there.

Much of the modern indie scene right now is art pop, progressive pop, anything that's "quirky" and Gentle Giant fit that mold better than any of their peers. I think it's only a matter of time before some popular indie act cites them as an influence.
I understand they are now considered very big, it's just back then it seems they kind of sunk without a trace, and as you say, it's only fairly recently that people seem to be rediscovering them and perhaps appreciating them as they should be. I've no issue with that. They're just not for me. I've sampled a few albums and they just don't click with me.
