The last custom system I had in a car consisted of a pair of coaxial speakers (rear), a set of component speakers (front), an amp running all of those, a 10" subwoofer, an amp running that, and a good head unit driving it all. The power (head unit and amps) was all Alpine and the speakers were all JL Audio. I was very happy with it...very clear sound, not ghetto loud and just the right amount of bass. Probably cost about a grand total, maybe slightly more I don't remember.
Sites like Crutchfield.com can help you pick out stuff that will fit your car. You could also visit a couple of local car audio shops and get some quotes. Tell them what you're willing to spend, or even before that, tell them what you want and see what they have to suggest.
