I don't know if some of these have been listed, and I know that one or two have, so I'm just going to lay down a list.
Marc Ribot, Derek Bailey, Nels Cline, G.E. Stinson, Bill Frisell, Glenn Branca, Tim Sparks, Frank Zappa (at least for his time), and Fred Frith.
I'm most likely leaving some god off of the list so please feel free to correct me.

I suppose he fits into a broader 'experimental' category... Scott Cortez from Lovesliescrushing has written some of the weirdest but also the most beautiful music I've heard.

Some early Buckethead leans that way.

Default Sly Guitar

You might like to check out an album by UK guitarist/composer John Ellis. It's called SLY GUITAR and can be auditioned via CHANOYU RECORDS. A combination of studio recordings and live looping. Lots of Ebow guitar.

I'm loving all that this thread has openend me up to, a lot of the people I would have mentioned already have been. I guess all I can add that I can think of at this point is Ben Frost. Not as wild and avant-gard as others here but definitely still experimental, and done in a way that's still really emotive and visceral.
