Because it's a tired, annoying, condescending trope. I really don't care what purpose it served the show, because no matter how well they do it it's still irritating. What if they'd reversed it? What if they'd had Jack be the superior one questioning John's faith until he started to wonder if maybe his whole faith-based philosophy wasn't bull**** after all? How do you think that would have flown? But it's okay to question the idea of not having faith because we live in a society of people where half of the population doesn't even believe in evolution.
