One thing I want to know is, how can Ben still be alive and off the island in that alternate timeline? But whatever, it's not any less bizarre than what you normally get from Lost.

Ben got onto the submarine with his father, as did Ethan and his mother. That's why they are alive, because they weren't there for the blast.

Interesting logic here - the survivors lives seem much better off without the influence of Jacob. I think i'm starting to side with the MIB here.
